And no, it's not really confusing. Varian may completely distrust the Horde, but he still respects honor. He knew Saurfang was there with peaceful and honorable intentions (unlike Garrosh Hellscream at the Violet Hold) and would have tolerated the orc's presence, at least for a short time.

That and Blizzard didn't want to lose the rest of ICC, so they had to find a way to avoid Saurfang cleaving Muradin's face and thus the entire continent.
